How many alternate realities have been destroyed over the years, well before this cycle of stories began? Quite a few. And the existence of alternate M’Kraan Crystals were irrelevant—nothing happened involving it as a result of those universes becoming demised. So there’s nothing to address—clearly, the big pink gem doesn’t work that way.
M’Kraan Crystal = dumb.
They key to the M'Kraan crystallization wave that happened upon the creation of the Age of Apocalypse wasn’t because the reality was destroyed. It was because of the alterations to time causing Jean to never became Phoenix, and thus never healed the crystal of Emperor D'Ken’s influence.
Thus, since there’s not been any other crystalline waves from other realities, one can assume that the Crystal *was* healed in those realities before the universe was destroyed in an Incursion. Or any other universe destroying event.
Or, that it was never corrupted by D'Ken in the first place. Or any number of explanations.
