Depends on what the LMD is made of, doesn’t it?If you’d be fine with a Skrull impersonating, say, the Vision, then this is no different.
Or, they know Dugan’s a normal human, so could have just as easily gone, “Okay, we don’t NEED to harvest DNA from this guy, just do our normal gig…”
Also, you don’t know there wasn’t a scene off panel where a Skrull impersonated Dugan and turned to his pal, “DUDE, this guy is actually an android!! Oh well, he’s still a highly ranked official in close confidence to Nick Fury, so it’s all good.”
